Gigantes Ex Machina presents the conflict through the lens of a top-down shooter with roguelite elements. The player controls a mech called Gigas, who must withstand constant attacks from multiple opponents in protracted battles. Progression within a session is shaped by a system of random power-ups, offering different abilities and changing the gameplay with each attempt. The plot of the title Gigantes Ex Machina is set in a future engulfed in constant war between nations and powerful megacorporations. This protracted arms race culminates in the discovery of an ancient weapon called Gaia. The awakening of this entity forces former warring factions to rethink their conflicts.

Subsequently, new alliances are formed with the common goal of confronting Gaia, which is now perceived as an existential threat to humanity. The player's actions and decisions affect the development of the story, which is told through visual novel segments and dialogue.
